Have you tried using a layout device? Use a line and set the height value lower than the surrounding terrain.

One of the examples included with World Machine, example 3, is a canyon.
It shows all the steps necessary to create a canyon, and you have a sample file to start from.
If you need to control where the canyons are placed, a layout device as monkschain says would do it.
One of the tutorials included shows how to use the layout too.
- Connect the layout device to a combiner along with your terrain.
Then make another combiner - attach the combiner to the new combiner and attach the layout device to the new combiner.
Set the first combiner to multiply and set to 1. The other combiner set to root and around 0.7.
You will then see when you "draw" shapes to your layout the canyons will appear where you "draw".

Hope this help. I'm totally new to World Machine, but the examples are awesome and helpful.
