I have seen this problem too.
I have had to switch back to 2.0 because of the combiner issue mentioned above... masks are not honored every time. The flipped tga's has also messed up my workflow, tga's and tifs come out in different directions.

I have had trouble getting the masks to work on the Combiner in WM2 pro
I have seen this same problem.

Zipper Interactive, a division of Sony Computer Entertainment of America, is looking for an environment artist who is skilled at using World Machine. The successful candidate would have been using World Machine (preferably the Pro beta version) for at least a year and have rendered examples. They would have an understanding of how to produce different types of terrain using World Machine and be able to push it to the limit. Furthermore this person would know how to construct macros to simplify workflows. Skills in Maya (Max or Softimage) and Photoshop and a strong portfolio are also required. Experience producing art and level layouts for the games industry, ability to work in a team atmosphere, take critical art direction and share your skills with others is essential. 

Zipper Interactive is located in Redmond, Washington (near Seattle) and is best known for its SOCOM US Navy Seals titles for the PS2.
